Read mis-mapping is the hardest problem in metagenomics IMO. Metagenomic reads are true DNA observations, and we use genomes to represent biological populations. When reads are aligned to wrong genomes (mis-mapping) you get a distorted view of organism diversity & abundance (1/3)
