Brilliant hard work to create a benchmarking framework to show convincingly that the whole field of gene expression forecasting (perturbation predictions) has deep problems (as shown by several other recent benchmarks), especially the fancy single cell foundation models. 1/

Today, I'm excited to present the second big chunk of my Ph.D. work. We are building a thorough assessment of the burgeoning field of gene expression forecasting. Something is deeply wrong.🧵 - Preprint: biorxiv.org/content/10.110… - Code: github.com/ekernf01/pertu…

I highly recommend joining Marcin's team. I know him personally, and he is an incredibly knowledgeable and open-minded scientist. Feel free to reach out to him with any questions.

Our team in Orléans (France) is looking for a new postdoc, to work closely with a research associate, Ibtissam Talhaoui, on a project focused on potential SUMO E3 ligases targeting the nucleosome. The details here: emploi.cnrs.fr/Offres/CDD/UPR…

I still think this is a great idea, to look for drugs that mimic whatever is going on with centenarians and those who age well! Maybe the time is more ripe now, anyone know databases of protective/healthy/anti-aging alleles?

Anyone know a database of protective/beneficial alleles? I want to identify small molecule mimics for each, using Cell Painting/profiling.

The Bioimage Analysis Postdoc Training Program has been hugely satisfying - teaching useful skills to biologists. Largely run by Beth, we have described the program in a new preprint!

The choice of whether to use Seurat or Scanpy for single-cell RNA-seq analysis typically comes down to a preference of R vs. Python. But do they produce the same results? In biorxiv.org/content/10.110… w/ @Josephmrich et al. we take a close look. The results are 👀 1/🧵
